5. UCD Post-doctoral Research Fellow Level 1, UCD School of Civil Engineering, 6 Months (with possibility of a 12-month extension)

Applications are invited for a temporary post of a UCD Post-doctoral Research Fellow Level 1 within the UCD School of Civil Engineering.

Resilience assessment aims to enhance a system capability to handle disruptions with minimal loss of functionality, and in the face of the large future uncertainties it will play a key in societal development and performance. From a resilience perspective, infrastructure systems play a fundamental role in the extent of the impacts from hazards. Energy, ICT, water supply and transportation networks, are particularly vulnerable to climate change. Disruptions in these have a significant potential to disrupt societal systems, and at the end of the societal chain, bring significant harm to communities.

The CAPABLE project will develop a framework and support digital tool for decisions that enhances resilience through a capability-based assessment of the community functionality in disruptions. Capability-based approaches are founded on the idea that there is a “capability to function, i.e., what a person can do or can be” rather than the assumption that there is an equal potential of fulfilment in the society and are of high interest to solve the identified need for resilience informed decisions centred on people.

Recessive dystrophic epidermolysis bullosa (RDEB) currently has no treatment beyond palliative care, therefore a therapy to restore the structural integrity of skin by conferring type VII collagen expression is greatly required. CRISPR has emerged as a new versatile genomic editing technology with huge potential for clinical translation, in particular for RDEB where restoration of type VII collagen would yield significant therapeutic benefit to patients.

Similar to gene therapy, the delivery of CRISPR systems to target tissues or cells in the human body is the biggest challenge for its therapeutic applications. Development of a safe and efficient delivery systems is therefore crucial for the success of CRISPR genomic editing in clinics. Although the potential is huge, overcoming barriers to efficient delivery remains crucial for achieving safe and effective clinical success. Current delivery methods for CRISPR delivery suffer from either safety concerns relating to use of viral vectors or are limited to an ex vivo approach such as through electroporation.

The project purpose seeks to develop and assess a non-invasive strategy to restore type VII collagen expression in RDEB patient cells through the use of CRISPR gene editing delivered using a non-viral polymer vector. In order to achieve this, two animal mouse models for RDEB need to be set up at the animal facility of UCD within this project.

Post Doc Level 1 Salary Range: €42,033 - €48,427 per annum
Post Doc Level 2 Salary Range: €49,790 - €54.153 per annum
Appointment on the above range will be dependent upon qualifications and experience.

Closing date: 17:00hrs (local Irish time) on 2nd June 2023

AI-driven recommendation algorithms such as those embedded in Instagram, YouTube and TikTok are profoundly influential in society. While they are beneficial in organising vast volumes of online content, there is mounting evidence that they can present risk, particularly for young people. The proposed project will address the challenge of ensuring trustworthy AI recommender systems and aims to develop a large-scale simulation platform for recommendation algorithms to enable the evaluation of trends in what content is being suggested to different users. The simulation environment will be integrated within a user interface designed for platform regulators, third-party auditors and industry. Sample profiles of users and different ways of interacting online can be generated and interaction with the recommendation algorithm simulated. The output of the algorithms, and the recommended content will be categorised and trends compiled in an interpretable report which will make visible what kind of content is being recommended to different user groups online. This will allow the identification of both items of harmful content and also potentially harmful content distribution trends. In this way, risks to populations, particularly to vulnerable groups may be identified before the negative consequences are evident in society.

13. UCD Post-doctoral Research Fellow Level 1 or 2, UCD School of Biomolecular and Biomedical Science, Temporary 24 month Post

Applications are invited for a temporary post of a UCD Post-doctoral Research Fellow Level 1 or 2 within UCD School of Biomolecular and Biomedical Science

The Chromatin Architecture in Cancer laboratory (https://conwaychromatinlab.com/)at University College Dublin, led by Dr. Eric Conway, are recruiting a postdoctoral fellow to work on targeting the super-enhancer network in acute myeloid leukemia. This position will be funded through a Wellcome Trust award.

Project description
Acute myeloid leukemia (AML) has one of the worst prognoses of haematological cancers. It frequently results in post-treatment relapse due to its complex clonal heterogeneity allowing for the expansion of minimal residual disease populations. Therefore, targeting transcriptional pathways common across genetically diverse clones, rather than the dominant clonal genotype, is an avenue that demands exploration. Transcription factor (TF) pathways are imminently druggable due to an expanding library of epigenetic inhibitor compounds, however in order to effectively implement this approach, there must first be a molecular understanding of patient-specific transcriptional circuits.

This project will define the mechanism-of-action of the AML core TFs in controlling transcription and the epigenome in order to identify means to target AML cells. Using a combination of in vitro and primary patient samples, this project will establish model systems to investigate these mechanisms in depth. This will primarily involve wet-lab experimentation using single-cell epigenomic profiling, functional genomics assays (ChIP-seq, RNA-seq, CUT&Tag, Hi-C) and mass spectrometry. This inter-disciplinary project will involve close collaboration with clinical haematologists at St. James’s hospital, wet-lab & computational biologists and international research groups. Relevant recent publications from our group include Doyle et al, Frontiers in Cell & Dev Bio (2022), Conway et al, Molecular Cell (2021), Tamburri et al, Molecular Cell (2020), and Conway et al, Molecular Cell (2018).

Lab description
The Chromatin Architecture in Cancer laboratory is focused on leveraging mechanistic understanding of chromatin and epigenetic pathways to identify novel therapeutic targets in cancer. We pursue this goal through two means; 1) Use of isogenic disease model systems to explore disrupted epigenetic pathways, and 2) leveraging epigenomic mapping studies from patient samples to identify essential transcription factors and pathways that can be therapeutically targeted. The group is affiliated with the UCD School of Biomolecular and Biomedical Sciences, and the UCD Conway Institute of Biomolecular and Biomedical Research. Our group is located in the Conway Institute, an interdisciplinary research centre exploring the mechanisms of health and disease towards the development of preventative strategies and novel diagnostic and therapeutic solutions.

The Chromatin Architecture in Cancer laboratory (https://conwaychromatinlab.com/) at University College Dublin, led by Dr. Eric Conway, are recruiting a postdoctoral fellow to work on targeting the transcription factor network for therapeutic benefit in ovarian cancer. This position will be funded through a Worldwide Cancer Research award.

Project description
High-grade serous ovarian cancer (HGSOC) is the most lethal gynaecological malignancy, with little improvement in survival rates (~30%) or treatment over the last 50 years. Therefore, there is a critical unmet need to identify new therapeutic targets for these women. Core regulatory transcription factors (TFs) have highly specific tumour dependency patterns, and therefore represent an enormous opportunity for targeted treatment. However, successfully drugging TFs has remained an elusive goal to date. We propose to define the mechanism-of-action of the HGSOC core TFs in controlling transcription and the epigenome in order to identify means to specifically target cancer cells. Using a combination of in vitro and primary patient samples, this project will establish model systems to investigate these mechanisms in depth. This will primarily involve wet-lab experimentation using CRISPR-Cas9 screening, mass spectrometry and functional genomics assays (ChIP-seq, RNA-seq, CUT&Tag, Hi-C).

15. UCD Post-doctoral Research Fellow Level 1 or 2, UCD School of Agriculture and Food Science, 12 months – Part time or full time

Applications are invited for a temporary post of a UCD Post-doctoral Research Fellow Level 1 or 2 within UCD School of Agriculture and Food Science.

This post will involve computational modelling of the implications of land use change to agroforestry for pig production on the island of Ireland. The role is funded via the OneWelPig project, which will use a ‘One Welfare’ approach to characterise, compare, and investigate the potential impact of transitioning to alternative high welfare pig production systems in Ireland. A One Welfare approach considers the interconnectedness of animals, humans, and the environment in which they live. The larger project will involve experimental work collecting indicators of animal, human and environmental welfare in a high welfare/extensive system, and controlled evaluation of an agroforestry pig production system, as well as economic, social and environmental life cycle assessment of alternative pig systems.

This is a research focused role, where you will conduct a specified programme of research supported by research training and development under the supervision and direction of a Principal Investigator.

The primary purpose of the role is to further develop your research skills and competences, including the processes of publication in peer-reviewed academic publications, the development of funding proposals, the mentorship of graduate students along with the opportunity to develop your skills in research led teaching.

In addition to the Principal Duties and Responsibilities listed below, the successful candidate will also carry out the following duties specific to this project:

• Develop alternative land use scenarios resulting from an increased potential agroforestry pig production.
• Evaluate the implications on Irish agricultural economic and environmental indicators at national and NUTS II regional level.
• Using the FABLE model, produce projections of future agricultural activity levels and land-use are required under various scenarios.
• Engage with DAFM about the project.
